It does say something that Shepard wants what is best for his crew, and here he's essentially asking her if she is comfortable living with what her heart tells her as opposed to some cold, hard truths. It's not a deception, not by any length, since they all know, thanks to Jack, but a choice.

When that part of the chapter somehow "wrote itself" I realised that what I wanted to show is: what We think is good for others is not always what is ACTUALLY good for them. Which is why Jake went to great lengths to make sure, as You said, if Danielle is going to be okay with the situation as it is
